In our experience on Houston-area roofs, the same handful of failure points account for most of the leaks we are called about. None of them is exotic, and most are inexpensive to fix when caught early.
The rubber collar that seals a plumbing vent pipe bakes in the sun until it splits. Water then runs straight down the pipe into the attic. It is one of the most common leaks we repair, and one of the cheapest.

Where two roof slopes meet, the valley carries a large share of the rain. Granule loss, debris dams, and poorly cut shingles there show up as ceiling stains near inside corners.
Long, hot summers dry out asphalt shingles. They curl, crack, lose granules, and stop sealing to each other, so wind-driven rain finds its way underneath.
Cracked ridge caps, dented box vents, and nail heads that have backed out of the decking all let water in a drop at a time, often long before anyone sees a stain.
Clogged gutters back water up under the first course of shingles, and a missing drip edge lets it wick into the fascia and decking along the eaves.
A water spot on your ceiling is rarely directly below the hole. Water lands on the decking, runs along a rafter or the top of the insulation, and drips wherever gravity wins. That is why patching the shingles right above the stain so often fails.
We work backwards. When it is safe and accessible, we start in the attic, looking for wet decking, dark staining on the wood, rusty nail tips, and daylight around pipes. Then we go up on the roof and check every detail uphill of that point: flashing, penetrations, valleys, and the condition of the shingles themselves. Drone photos give you an overhead view of the whole roof so you can see what we are describing instead of taking our word for it.
